Surely he would have known that kuro was alive, so why didn't he try to rescue him right away? Or did he wake up 3 years later in a well? Yet the soldiers talk as if they captured him so he must have been somewhere else
Also if Genericho had taken ths rejuvinating waters, why did he care so much about the dragon blood? I suppose it eventually makes you crazy, but it's better than nothing and achieves the same thing of fighting back the ministry that's about to invade
And why does isshin not care that you're slaughtering his men left and right? Surely he would at least tell his close guards to not attack you. He's pretty adamant about the "rats" in ashina zoo you would think some guy coming in and also killing his men would piss him off.

The rejuvenating waters will turn a person mad when they die enough times (red eyes), or they'll get a centipede down the line.

I'd wager given Owl's attempted coup, he never told Isshin about Wolf. Isshin never having seen Wolf while serving Kuro is more questionable, and just a simply plot hole.

Either they will explore what happens in that time gap in the sequel, or it will be left to the player's imagination as to what had happened
