The badness of JT is actually really overstated. It's so damn generic that even at its worst it still feels easy to ignore. It's not SUPER gross and the jokes are so safe/rehashed that they never feel like true duds.
During its first season I think it fit in with Kids WB's other shows pretty well.
Johnny Test is a weird ass show in hindsight, the first season was made in America at Warner Bros. Animation and was hand drawn, but then it became Canadian flash-animated trash, and then British people got it and made a webseries that looks even worse than Flash.
What's going on? Why is this show tossed to different countries? Is it even legal?

Years from now you will be on your death bed and the last thing you will see playing on the hospital tv is the re-re-reboot of Johnny Test, now a bizarre amalgamation of live action, abstract art, and children's drawings produced by Uzbekistani goat herders.
Different IP holders over the years. I'm guessing who ever owns at the time eventually lets it expire before another company foots the bill when seeing the potential. Sounds like this Netflix situation is really similar to how DVD sales brought Family Guy got brought back.

Cartoon Network overaired it, dumb kids that don't know any better watched it, those kids are now in their late teens/early 20s and have nostalgia for it.
This will happen again with Teen Titans Go.

It was certainly a show that I actively avoided watching and characters like "Bling Bling Boy" made me uncomfortable.
It was just a bad knockoff of kid genius shows like Jimmy Neutron, Dexter's Laboratory and Phineous and Ferb but super generic and unfunny. It did have the hot redhead twin sisters who are nerds so it gets that vote from me at least. Now talk about a bad CN Canadian show and it's The Day My Butt Went Psycho. Wtf is this? The concept screams toilet humor but they can't use that so it's such a stripped down boring ass series made for braindead children.

To be absolutely fair, has it right that JT was at its worst just generic.
Most of the nostalgia though comes from the S1 era of JT, because everyone here and Twitter realized that S2 onwards it was animated by Flash and thus looked way, way too bad in plenty of spots.
I mean, compared to other shows who got big great episodes but then got cancelled, or series that eventually got worse over time, or which some episodes went into a really controversial manner with the fanbase, JT has the plus that there isn't really something AS BAD.
