If I remember correctly yes, Robotnik was the main bad guy till his nephew killed him and he got replaced by Robo-Robotnik v2.0 who's an Eggman from another universe.

Because it wouldn't explain the design change, and would ruin all the character development that took place after Robotnik was killed. Plus robo Robotnik was cool.
Maybe the first time they met, no idea.
His name is actually Julian Kintobor of the House of Ivo. He then rechristened himself "Ivo Robotnik" during the takeover of Mobotropolis.
The Dr. Eggman we know is actually Robo-Robotnik from a parallel universe that was eventually defeated by his universe's "Terminator Sonic", Prime Sonic, and various other multiverse Sonics. After Robotnik Prime "died" the first time in StH #21 he ended up in this "in-between zone" (because of the comic troupe where if you don't die you just end up back in time or in another dimension) where he met Robo-Robotnik operating some kind of satellite station.. Robo eventually sent Prime Robotnik back where he continued to battle Sonic until his death in StH 50. Robo-Robotnik then traveled to Sonic Prime's universe and transferred his consciousness into the body of the modern Eggman and thus we have what we have now.
Apparently Robo-Robotnik's backstory has been retconned and there's a second version which was the one seen in StH #22. Yay, comics.

You're right, I forgot about that. Still, other two points stand. It'd be a cop out to bring back Robotnik after the massive finale was such a satisfying end as far as most readers were concerned. And Robo Robotnik was generally considered a pretty cool threat.

The original Robotnik briefly came back as a ghost and confronted the current Eggman, but he faded away forever at the end of the story.

Modern Eggman's experiment accidentally revives old Robotnik through...time travel or something.
He's gone by the end of the issue when the effect wears off. Pretty pointless one shot story.
Robotnik was killed in in issue 50 of the Archie comics because Ken Penders wanted to kill him off.
However, he's kind of the main villain of the games, so he was inevitably brought back. In order to bring him back, they had Robo-Robotnik, a Robotnik from an alternate dimension where he won but had to convert himself entirely into a robot to do so, enter the main universe and become the new Robotnik.
Later, he lost his fat Robotnik body and transferred his consciousness to the Eggman body as seen as a way to update his design with Sonic Adventure. Calling him Eggman kinda just happened gradually alongside that because it became his official name in the English games.
Later still, some aliens came and made him a fleshy human with alien space technology.

Ken Penders wanted to permanently kill off Robotnik and move the Sonic story in his own direction.
Later they were mandated by Sega to bring in Adventure design Eggman, so Penders created Robo-Robotnik from another universe to move in and replace the original one that remained dead.

Penders created Robo-Robotnik in the original Gallagher era because he despised how wacky and incompetent Robotnik was in that period of the comic (Gallagher's Robotnik was literally just the AoStH version with SatAM's design) and wanted to turn him into the Anti-Christ.
