New York has a lot of heroes, so any one New York villain would have a lot of overlap. The better question to ask is: why are the New York heroes so fucking incompetent? Literally over a dozen superheroes, including some of the most powerful people in the world, yet they can't seem to put a permanent stop to Kingpin or any other crime lord.

He started out as a Spider-Man villain, but later gave him to Daredevil because most of his own villains back in the day were shit.

Kingpin is a Marvel villain. They aren't supposed to be confined to just their introductory hero's rogue gallery. Kingpin is an enemy of anybody against the spread of crime. And since he's based in New York, his most famous enemies are New York street level heroes.

Well most of the time the big names are off doing some event. It's simple enough to hand wave the situation by having Spider-Man say "I can't call the Avengers because they're fighting Super-Ego the Living Multiverse" whenever they want to do a solo arc.

Sabertooth started out a Daredevil villain
Rose was a Spider-Man villain
Owl was a Spider-Man villain

This, there is a lot of overlap since the heroes are all crammed into one metro area. It's how Spider-Man, Daredevil, and Punisher keep running into each other's villains fairly often. Most NY based heroes have come across Hobgoblin at least once including Doctor Strange, Darkhawk, FF, and Captain America. Most NY heroes have fought the Wrecking Crew at some point, and Human Torch has fought a lot of Spider-Man villains like Mysterio, Kraven, Vulture, Beetle, Puma, and Dock Ock.
