Magneto can only manipulate metal and not the entire electromagnetic spectrum because he is simply not powerful enough. A lot of the heavy hitters can easily kill Magneto.

There are a pretty decent number of methods to remove mutant powers from play, Doom's armor has been shown capable of doing exactly that on several occasions for instance. Then there's rudimentary methods like non-magnetic weapons or explosives. Gambit's pretty capable of fucking him up if he has help dealing with the magnetic force field. And like Juggernaut, once his helmet is gone there's basically nothing he can do against psychics. What else? Time manipulation. Power Cosmic which is just such a brutal fuck you to everyone, ever. I don't believe for a minute that Magneto could do anything to protect himself from Ghost Rider.
