I haven't watched either in years, but I enjoyed Cow & Chicken and never liked Catdog.
I'd wager they're both probably pretty bad, though.

Cow and Chicken is better because everyone is obnoxious but happy. Catdog is everyone being obnoxious and mean to each other. Nobody's having fun in Catdog and I just want to punch everyone in the face.

Catdog without a doubt for me. If it wasn't shoving insufferably annoying characters in my face, then it was just straight up boring. I really can't think of a single character on the show I liked, or any positive aspect of it whatsoever.

I remember when I was a kid, I threw up while watching catdog. I was horrifically bored. I always thought that catdog was somehow so boring it made me physically ill. Still can't shake that association with it.

Also I actually liked Cow & Chicken as a kid, so it wins by default
