Because Matt and Trey didn't fucking insult him or the show. They literally depicted Family Guy as a show with massive balls that does whatever the fuck it wants, something South Park can't even do in canon or in real life.
It literally had a Bart Simpson stand in go from hating that show to helping to keep the show on air.
Cartman hates Family Guy and he was the main villain of the story who was entirely in the wrong.
They made it clear some people naturally prefer Family Guy because it isn't preachy.
Even the fucking Manatees wasn't insulting because they were shown to be beautiful Intelligent creatures who have more Artistic Integrity then most other writers. Either everything goes or nothing goes.
Cartoon Wars was, if anything, a fucking love letter to the show while also being a general message about censorship being fucking stupid.

Seth MacFarlane is countract bound to provide the voices for Peter, Brian and Stewie and other regular characters such as Glenn Quagmire, Tom Tucker, Carter Pewterschmidt and Dr. Hartmann, but otherwise is not involved with FG at all. He can't even disapprove the episode scripts. They didn't even let him kill Brian to ease up his workload for a show he has no more passion for. This is why he specifically included an opt out in his contract for the Cleveland Show, where he just voiced Tim the Bear and he did invoke it after the show went to shit as expected.
MacFarlane's go to show is actually American Dad, but actually he'd like to work on a new swing album.

Am I the only one who thought the Cleveland Show was better than Modern Family Guy, at least Cleveland Show had alot more heart and care to it, they even acknowledge stereotyping and even literally say that "Being Nice is more important than Being Cool", but with Family Guy they just don't give a crap about what their audience thinks and desperately uses way too much Shock Humor and stereotyping that's it's embarrassing, and it's just not that fun to watch, I mean just looking at different stills of episodes of Modern Family Guy just gives me a headache, it's unbearable

Family Guy at the time was at it's lowest point, with episodes like Seahorse Seashell Party, Screams of Silence, Peterphile, Quagmire hates Brian, Pregnant Stewie and Herpes.
