Naruto isn't the only universe where ninjas learn magic, but by the same token, not every universe has magic for ninjas. TMNT is usually a universe where ninjutsu is just about stealth and martial arts.

He wasn't supposed to come back after the very first issue when he died. No idea how Shredder got to be so iconic from that.
The Ninja Turtles ninja skills are bread and buster mastery as they can get. What gives them the edge is the "turtle" part of them. They're basically walking tanks that can run, jump, flip, punch, kick and wield ninja weapons.
Aside from them, every other depiction of a humanoid turtle are more akin to walking fortresses. Not exactly agile creatures in a nutshell.
