Tron Uprising and Green Lantern The Animated Series are genuinely good shows and the former is absolutely gorgeous to look at, so many shots are desktop porn. You can include Beast Wars if we're talking purely on story merits. BW may look dated as fuck but the writing is the best TF has had.
Even though the story is weaker, Transformer's Prime has some fucking amazing action in it. No other TF series has had a battle as good as the Predaking three way fight.

3D is not inferior to 2D. There are a lot of things you can do in 3D that you couldn't reasonably replicate in 2D unless you had a crack team of the best animators in the industry. Shiny from Moana is a great example of it.

Trying to animate not only the small pieces of his shell, but also the extremely complex lighting going on, would take an outright stupid amount of talent to pull off in 2D. It's far more manageable to do in CG.
