They said as much that they're not the same canon. Despite Scratch being in FS, and canon always follows Scratch. And the point was Scratch setting up Hiveswap. And Scratch is implied to be Hiveswap's hint guy. And there can only be one Scratch so they should be the same. But they're not apparently.
And people wonder why people despise the canonicity talk.

The real question isn't why is it non-canon, cause it makes sense that they wouldn't want characters talking about MSPAR despite being able to handwave it as Scratch making people forget.
The real question is why would they even inject the canonicity with Scratch in the first place? It would've been easier to just avoid that all together.
