I think Mr. Incredible's apology could easily have come from a place of genuine remorse, but in the moment Syndrome is completely right.

I was thinking maybe Mr. Incredible saw his lack of patience at the time as a problem, e.g. it would've been better to try to take Buddy aside to talk with him firmly, without needing to literally boot him from his car or turn him in to the cops, but that could never have happened anyway since Buddy more or less injected himself into the action anyway- Mr. Incredible really was mostly being about as patient as could be for what was happening.

IIRC in the datafiles some supers are mentioned directly as having devices given to them by the government which allow them to do various things. Syndrome was able to raise his fortune selling weapons technology, but he just kept the best shit for himself.

Make a loophole by selling them as medical appliances to help the disable and the elderly, work your way up the common market by showing how safe it is when grandma gets off her wheelchair and starts flying around the house, no more back pains (crippled people suffer from them a lot), show a construction worker who suffered from an injury use super strength enhancers to do his job that kind of shit

I think you're both right personally. Syndrome starts this monologue remarking that the Omnidroid was basically perfect when it was able to defeat Mr. Incredible. I do think you're right in that Mr. Incredible is only part of a larger plan, but the thing is that Syndrome still holds an autistic grudge, except it's against all Supers in general with Mr. Incredible being the face and starting point of it.
