He just removed the pearl. Was it stated anywhere that it can be destroyed and doing so would kill the water woman? The only other time was the threat from the Will of the River, or whatever that was called, about moving Minnow;s pearl really far inland.

The pearl is basically their heart. They can't live without it.
They might be able to be revived if the pearl is able to be replaced, but if the pearl is destroyed, there's nothing left to save

I feel that's more likely Quigs' primary objective. Duane would no doubt burn down the entire facility if he could find a simple way to do it while completing their objective.
As said, there's basically no one else who can stop there there. All the soldiers left. The wrights are probably still around, in fact definitely are because we saw one run out and they're using the captured waterwomen as bait. But remember, not all wrights are like Duane. Most aren't even as good as Quigley. It's the difference between, like, a engineer who designs guns and an actual trained sharpshooter. They might have some traps or other deterrents rigged up, but anyone capable of purring up a fight probably got called out to fight.

Isn't Quig's current objective to get Duane out of the temple so he and his son aren't kicked out? Hypothetically, the easiest way to do this was going to be to show that there wasn't a weapons factory. However they just found a weapons factory. I don't remember Quig caring about watermen.

Quigly already completed his objective. Uaid is fixed, but if they leave he's just going to get torn up again by the fucking storm outside.
They still need to end the storm to leave, or at least find some way to mitigate or avoid it.
But at this point I don't think Quigs really has a plan. He just ran off to get argumentative with a superpowered tacitcasting zombie battlewizard because he's unhappy with the way things are going and already didn't like him, not really because he had a specific path to an end goal.

Nah that changed after Masek showed up. Now that he knows Duane was telling the truth he's on board with him.
Nope, he wants to get the fuck out of dodge. And he now knows that Duane was correct about the water women experiments. And as long as they are raging outside the shrine, he's stuck there. So he's just interested in saving the women, not for their sake but for his own sake.
He literally can't leave the shrine unless the water women outside are quelled. He doesn't give a damn about why Duane wants to free the waterwomen or any other plans he might have for the shrine, Quigs just wants to free the waterwomen so the storms will stop and he and Matty can leave.
Seeing Toma again might negate that, but at least Quigly would feel better.
