only version iv'e seen, it's perfect so no need to watch the shorter version. Das Boot is in my top 4 kinos of all time
The film that impressed me the most when I watched it was probably "Run Lola Run". But I haven't rewatched it since I was like 20, I don't know if I will enjoy it as much now. Surprised no one named it, it's about as popular as "The Lives of Others", "Das Boot", "Goodbye Lenin!", "Downfall" and other mainstream stuff.
My favourite German directors are probably Fassbinder and Fatih Akin, enjoyed quite a few of their movies, cringe if you will.
Die Welle
Btw, I'm glad no one's named "Knockin' on Heaven's Door". Would've made me cringe too hard.

it's a movie that gets better when you rewatch it since you start making sense of the different timelines and causes and effects in the story
you should probably rewatch the movie three times with a week or month break inbetween to really enjoy it, that and you'll start noticing many really brilliant details with the cinematography (establishing the wide shots of people in the middle of the street to create tension and then reusing the same setup later in order to make the viewer nervous) and how cheaply the whole movie was put together (switching between different types of cheap film cameras)
someone did mention it
