The oracle didnt know whatd happen she only could calculate probabilities the same as the architect except not as grounded by math and moreso by psychology, she shows this with the first scene of her where neo breaks the vase and she points out wouldnt have broken it if she hadnt said anything. Showing her influence on the outcome. She even said neo isnt the one which psychotripped him into being the one withoit the chip on his shoulder and willingness to self sacrifice. Which later came into play in the end.

Neo was plugged in the center of the Matrix where the floating baby face (The Boss of the machines) was. When Smith entered Neo it allowed the baby machine to purge him from the matrix using Neo as a vessel so the machines and not Smith would have control over the Matrix.
