that question can't be answered without explaining why konosuba is popular.
kazuma interaction with the character, any of the girls would be almost unbearable if it wasn't for how kazuma interacteracts with each of them, the dynamics of the entire team makes really fun shenanigans.
then there is the character desing and personality, all of them have unique design that stick with you, they don't feel generic or more of the same and thats in a isekai setting wich makes it more impressive since isekai medieval stuff is the most generic thing you can do nowdays.
as for why megumin is the most popular, well personality wise she is the most sane so i think people where put off by aqua idiocy and selfrightousness and darkness extreme lust and masochism.
honestly i don't think megumin is objectibelly better than aqua or darkness, nor they are better than megumin, the series work because of the 4 characters and wouldn't be the same without one of them, people here are going to tell you that she is a meme, for ppedophiles, that she only has one thing to her character (expruroshon XD) as if you couldn say that darkness and aqua entire character wasn't being a masochist and being useless even though none of those are true since there is more to them than just that but people that haven't read the series like to shitpost but again is because of the entire group dynamic that it works well, not just because mai waifu lel, even though that is part of it, they are all cute but people are always going to preffer one over the other.
