The same problem with Gundam and Tomino, he made a political and philosophical drama and gave it colorful robots and enemy of the week format so it would sell toys. Tomino has since given up on trying to tell a story or teach a message and focuses on selling shit, if you look at interviews you can see him being tired of Gundam but it makes money so he sticks with it.

The juxtaposition of giant mechas (not really) battling mysterious aliens and an underlying theme of depression and the difficult of living with others is not counterproductive to the message, in fact I'd say it reinforces it. Even in the midst of dramatic war for the fate of humanity, the characters still remain human and torn by their human emotions and conflicts. Their battles are as much about accomplishing X goals as it is about learn to accept their selves.

I wouldn't care about Shinji or Asuka or Rei if they were regular teenagers in a regular setting with very realistic and relatable issues. A mundane and realistic setting can be a distraction; by transporting the cast into a fantastical setting with stakes we can only imagine, it also allows the viewer to focus on human existence. It's not about the EVAs, the angels, the religious imagery or the waifus, it's really about the human characters. All great stories are.

Eva could not have worked as anything other than a giant robot anime. Those "more mature adult setting" anime you're talking about have never had the sorts of fanbases that give Anno's criticisms and self-criticisms weight. He'd be pointing fingers at people who are self-aware enough to understand they are adults participating in a children's hobby, or children who will most assuredly mature in otherwise healthy adults with functional lives.
All of this is disregarding the fact if Anno was criticizing any particular fan or groups of fans when he wrote Eva, it was himself and maybe his closest friends. All of his remarks about anime otakus having forced autism and his negativity towards anime in general came after eva's success.

There is a different message within each iteration though. End of Evangelion is about otaku escapism, yes, but I'd say the 26 episode anime is more about the difficulties that come with communication. EoE is more or less a response to the backlash Anno got from Japanese otaku who missed the point of the ending. In short, NGE has more of an encouraging message while EoE is more the "grow up and get a job" message.
Also I can't disagree more with Eva not having a very adult setting, I'd argue it's every bit as mature as Bebop, especially since it's adult characters are very well realized.
