How is he able to kill Heracles a bunch of times in a few seconds. Even with Archer's powers that seems a bit over the top. Archer himself wasn't even able to kill him in the other routes

First that was a blond and skinless Herc who was weaker than the usual Herc.
Second Herc could be killed by any A rank attack, Rin could blow up Herc for example, and in Fate route Redman killed Herc like 6 times.
The only asspull in this battle is how Shirou could use Nine Lives when Herc had never used the axe-sword to perform Nine Lives.

Shirou doesn't need to see the swords in action in order to copy the skills. This is evidenced by how he copies Archer's sword skills in the UBW route during his training with Saber.

Besides everything he traces gets down one rank, so a Tsubame Gaeshi one rank lower wouldn't just be a Tsubame Gaeshi without it's caracteristic of multiple swords existing at the same time, and thus, not a Tsubame Gaeshi?

He didn't really need to see Rule Breaker in action to trace it, just a glance and UBW will tell him everything about it. It's like how he could do the Triple Crane Wings in HF despite the fact that Redman has never ever used it in any route, and that technique is almost as strong as Tsubame Gaeshi and Snake Style.

It would likely either be a Tsubame Gaeshi with 2 strikes simultaneous strikes instead of 3 which isn't really the same technique anymore or his skill downgrade from tracing cuts him off from the technique entirely because its literally the pinnacle of Assassins skill and kind of swordsmanship in general
