Because in some cases the villainess has some sort of affection for the main target of their bullying. So she or he wants to protect her at all costs, even if it means pulling shaddy strings to make herself look like the heroine in front of her eyes. But it's a lie, like a spider luring a fly to the web, she lays her trap so she can have the protagonist all for herself.
How about reverse isekai-harem-slice of life where the MC gets isekaied back with his harem and the girls have to have to adjust to the modern world?

Honestly isekai is not even that popular. Sure it's spammed but that's because it's cheap and easy as fuck to make. Very few isekai series were actually successful.

I hope we have a Sci-fi (Space/Alien planet setting) resurgence, it's been a long time since Sci-fi was popular in Anime, I think eventually we'll get a resurgence.
