The only issues with chakra appeared after the pein arc. Expanding chakra pool and magical bullshit like susanoo that somehow output more chakra then they take from the user ruined it in the end. But by then everything in Naruto was ruined so let's just all cut it out of our headcanons.

The ones where it's just who has more wins are unequivocally the worst. The ones where it doesn't matter who has more power or fighting spirit and it's just who applies their power better are the best ones. Stands are at the top because fights that involve them are more like puzzles for the most part.

Best systems are chakra and stands. Why? Because there's no limit to the fun and new stuff you can pull out on paper. Togashi knew this and steered all Nen into specialization. I don't know much about Fairy Tail but its magic system seems to be an in-between?
The only problem with chakra is that its functionally magic... and a society cannot realistically function if you have illusion-casters and reality warpers running around. See Harry Potter.
