It has multiple layers, the deeper you go the harder it becomes to understand.

It makes perfect sense
In shintoism, everything has a kami, a divine spirit. A sword, a house, a waterfall, a forest, a shrine, everything has a god of sorts.
so The Wired also has a kami, and devoting time to being online is tantamount to an act of worship so the more people used The Wired the stronger that kami got. And the stronger it got the more rumors and urban legends spread through The Wired began manifesting in meatspace.
But the more Lain tries to figure out why this is happening, the more people notice her and start spreading rumors about her. So more of the "miracles" depict or revolve around her, as she continues interogating and spying on everyone trying to learn everything the more people become aware of being watched, even in meatspace.
And then its reveal Lain of the Wired IS the kami of the Wired, and that meatspace lain was a black book project with the goal of artificially inducing Lain to phtsically incarnate. How they did that involved a test tube baby and carefully creating her experiences to fully synchronize her with her true divine self for the explicit goal of using her as a bridge to allow the mastermind behind the project to revive himself within the wired using a digitized upload of his mind and the rumor that people who die can live forever in the Wired so that he can piggyback on her power and become an immortal reality warping internet ghost.
All the seemingly unrelated nonsense stuff was just various rumours and urban legends bleeding into meatspace as Lain becomes more of a bridge between the Wired and meatspace.
