If it was just that, nobody would have fucking complained. It's that Gilgamesh has SEVERAL ways around that gimmick counter and used none of it. Nasu has gone on record admitting that plot armor is a real thing in his writing, and this is one of the most disgusting examples.
It's almost as if gil is a prideful retard that refused to believe he can't beat shirou at his own game despite him being some shitty faker in his eyes.
It was a miracle he even decided to bring Ea out at the end or take a step-back considering the damage to it would inflict upon his pride.

Name a single one that's been covered as a primary event in an animation, movie, or game. Bad ends in VN "being just as canon as the good ends" is cope. I don't see a fucking movie called "Shirou dies because he didn't choose the right dialogue". Bad endings are what if scenarios, good endings are the only ones covered over and over, and the only ones taken into consideration when the material is discussed in any meaningful way. There aren't fucking futures, or worlds in any medium of the franchise where Shirou failed pathetically like the """"canon""""" 50 endings.
