Two things. He does have Tsukuyomi and even with all this he couldn't beat a Naruto who had been fighting a war on five fronts for three days straight and was holding back as to make sure not to straight up delete Sasuke who was trying to give Naruto the ol' Fetus Deletus on his existence. THEN when they both mutually KOed eachother, Naruto still woke up first, waited for Sasuke to wake up and was ready to continue fighting if Sasuke still wanted to start shit.

What Kishi really should have done was give Naruto more hax to respond to Sasuke. Using his own multiple Kyubi sage modes, using the little beast power coupled with his kyubi chakra to use bogus elemental jutsu, being a chakra badass and tanking entire hits and making most of Sasuke's arsenal useless, and actually showing Naruto breaking or hard-countering each pain path Sasuke uses since he fought the real pain and had the tactics in his head already.
It was never explicit stated that Sasuke used Tsukuyomi. He only used similar genjutsu against Bee and Danzou

To be fair he WAS stronger than Naruto during their final fight. Their final attacks tied, but Naruto had the elemental advantage, that means Sasuke's move was way stronger than Naruto's and should have won

Narutos power was replenished after his rebirth + Kyuubi gives unlimited resources pretty much. Naruto wasn't holding back at the end of the fight. Naruto was incapacitated just like Sasuke. If he had moved (which he couldn't) he would have died. There was nothing he could do after waking up.

Nardo absolutely mogged Sasuke in part 2 after their meetup at the hideout. Nardo had to work for sage mode, work for kyuubi mode, further work with Kurama and had to fight a war on every single front. All Sausage did was absorb a dying Orochimaru, kill Deidara via asspull, get gifted a kill by Itachi, and then get given free eyes while getting hardcarried by Obito. On top of that, he still lost to Nardo who was fighting a world war for like 2 days straight.
