The most obvious reference in Evangelion is the design of the mechs themselves. The Evangelion are heavily inspired by the design of the Kyoshinhei (Giant God Warriors). Compare: Evangelion without armor, Kyoshinhei model.

Kushana isn't the only character that inspired Evangelion. Nausicaa's love interests in the manga, Selm, is very similar to Kaworu by extending love and forgiveness to Nausicaa in a time of despair. Selm is also a Forest Person, a race that is considered holy by others.

I think so, he thinks Christian iconography is cool, and he has a great respect for life that's why he quit eating meet.
I don't see why he would put so much passion into incorporating something he hates into his work, as it's shown he usually just does stuff he likes, like make tokusatsu when he gets the chance.

Great question. I don't think he did when he made NGE, it's very evil kabballah stuff. Misato's cross isn't a Christian cross but rather the Greek cross you see on hospitals. Later on, though, after he rejected evil Gainax and all the satan worshippers over there he might be good now.
