The general plot wasnt undecided. Some of the specifics were. Instrumentality and the Evas being based off the mothers was always there. Also I think Rei being lilith was always supposed to be there because of her ghost appearance in episode 1.

There is nothing of really hard to get, Shinji hate being an eva pilot but still do it because he believe people will like him for that. And even accomplishing his duty he realize he is losing everyone else he loves.

That's what I thought at first too, but that's wrong. She's not on Shinji's side; she's on YUI's. And Yui had very different goals from her son, considering at the end he rejects both his father's goal (Third Impact) and his mother's (The Eva). Rei only truly comes around to Shinji's side in the ending, when she allows him to keep his individuality and escape.

How is Rei the antagonist? She gave Shinji the choice between instrumentality or returning everyone to their bodies in the end. If anyone was a subtle antagonist it was Misato

Rei never intended to give Shinji that choice. From the beginning her vulnerable demeanor was meant to lure Shinji in and guide him towards choosing what Yui desired most. She gave him the choice because of his actions in the final episodes convincing her that she might be wrong, if Shinji could truly learn to value himself.

Shit, he looks so much like Yui he should be thankful his father didn't invite him to a threesome with himself and Rei.

You're mistaking "antagonist" with "villain." Shinji is the protagonist, and the antagonists are those that are opposing his life in some fashion. Rei is insidious in that she appears to be someone Shinji takes an independent interest in, but from the very beginning was manipulating him towards her own purpose, or rather, the purpose of Shinji's mother.

In the manga it's outright stated that You guided everything so that eventually Shinji would make the right choice. But manga Shinji was less of an asshole than anime Shinji, while at the same time being a bigger asshole.

He's Adam. He can't ever "really" die, because his soul will always go back to its vessel.

Even if that's the case, it doesn't qualify as an antagonism.

Asuka was more of a deuteragonist, although some might argue Misato fits it more. Asuka's growth is less in opposition to Shinji and more in opposition to Shinji's growth itself. The conflict between them comes from the different way they react to things. She's not doing him harm in the same way Rei, Gendo, or again, arguably Misato are. They're harming each other through their immaturity.

On my first time watching it, I was confused why the last two episodes ended the way it did. It took me a couple of years later on a rewatch to understand that the characters were all lonely and trying to cope in the worst way possible for them.
