If anything, Sasuke with Eternal Mangekyo and Rinnegan should easy mode every battle, but Naruto at least has biju protection plus sage sensing.

True, but Zetsu says during the Sasuke / Itachi fight that genjutsu's about imagination and the strength of your heart as much as anything. Sasuke broke through Itachi's tsukuyomi with a normal sharingan, so Sauce's base power increases as his nominal strength does, and his strength got pretty ridiculous in Shippuden.
