Them being an Indra incarnation isn't relevant; Zetsu manipulated Indra's specific line for their power + trauma specs, but the goal was to get either an Indra or an Asura descendant to awaken the rinnegan---none had much potential beyond the incarnates, but as we've seen with Nagato, there are various ways to awaken it and then open the path for Kaguya's arrival. Zetsu could also just sneak a piece of Uchiha DNA from whatever Senju massacre wiped them out and then use that as the basis for awakening dojutsu in an adjacent bloodline, similar to how everyone kept Hashirama cells.

Actually indra would still probably reincarnate. Obito soul was somehow able to help kakashi and give him sharingan power, so indra charka will be able to do this as well. He only actually needs a descendant of his and there would probably be lot's of them around aside from uchihas.

Why did Kishimoto leave Nagato as just a member of the Uzumaki clan? Seems like him having the Rinnegan because of being part Uzumaki/Senju and Uchiha would have made the most sense.

Uchihas don't have special body that can handle rinnegan only senju/uzumaki can. So uchiha + senju would be superfluous not to mention extremely rare to find. Madara is exception because he was indra reincarnation. For second question, sharingan hacks can do anything.
