I feel like if you're not aware that it's incest, it's less bad. For me the taboo is more in the social relationship rather than the blood relationship. Shinji didn't know that Rei was a clone of his mother, so being attracted to her wasn't that objectionable. It's not the same as someone wanting to fuck their mother.
