The huge divisiveness over the issue is the ultimate proof that Eren is the father.
As far as the narrative is concerned farmer is still considered to be the father but Isayama has being so fucking vague about the issue and refused to give the full picture involving Eren and Historia that there is no way to end this plot point without an ebin "twist" of Eren being the one that got Historia pregnant.
The only reason for Eren not to be the father is if Isayama intends to do yet a different shitty shoujo twist and reveal that Eren was in love with Mikasa all along, but if that were the case then the narrative would have already told us that Eren is the father so that "truth" could be twisted later.

Notice the paneling, we saw Historia accepting the 50 years plan then Eren rejecting it. After that, we saw Eren telling floch that he will destroy the world. As long as the enemy exist, Historia will be sacrificed
