Anime and manga are made in a cultural context of buddhism, in which violent urges and malicious deeds will set you back in terms if spiritual growth.

I actually like a non murdery hero. Especially if their non murdery tendencies are sort of important to the plot. But even baring that it's really not a big deal to not have the hero kill, just have them, you know, NOT KILL. No need to make a big fuss over it. The good guys should have some moral regard.

This exactly; I think it's great if a character has a strong compulsion against killing but if they only remember it when faced with the decision to spare important bad guys with no care given for the slaughtered underlings then it just falls apart and makes me hate them no matter what else they might have going for them.

Let's put it this way. Typically there's a good reason why the villain usually dies during or as a direct result of the battle. Once you beat them, there's really no reason to kill them outside of just wanting blood. That of course isn't to say that there aren't times when it's acceptable, like say a revenge story, then it's satisfying as fuck. But typically in your more heroic adventure you want your hero to act, well heroic.

No, you can't. But most settings have prisons or legal systems or any number of ways you can deal with them. It can even end in the death penalty depending on the laws of the world. It's an issue of context and if the villain absolutely MUST die then the story should be written in a way that either accommodates that for good or ill. We're not saying DON'T KILL. We're saying we understand why the good guys don't going around Franking their enemies once the day is saved.
