The only people who seem flustered with Shinji are exactly the ones who self-insert into whatever, they just can't take it that the MC is a dysfunctional mess who's also supposed to in a position to save the world, they're too used to being the MC themselves, so they feel bad and subconsciously shout "I'm not like that!", which is correct, the vast majority of viewers and fans are not like that, thankfully self-inserting was never the purpose of the character.
It's not hard to understand Shinji, he's not a very complex character, just tell your brain that he's not the power fantasy you want him (yourself) to be.

Shinji as a character acts the way they're expected to do so, given who they're and the situation they're faced with. That's fairly basic in theory but writers, directors, you name it, often tend to fail at it simply because they don't keep track of the character or the baseline is not fleshed out enough.
You can just say you don't like the character because you don't like mentally messy and unstable MCs who just can't get things done, without resorting to lying about it being a bad character. Hell, I like many characters more than Shinji who are objectively worse when it comes to the way they're written, simply because they appeal more to me.
