No matter his connections, Gendo's position required him to possess experience and skills which he was not hinted to have when he met Yui and Fuyutsuki.

It's a plot by Seele to cause the end of the world. It goes a bit beyond nepotism or a good CV at that point, and becomes more a matter of "who the flying fuck can we entrust this with who's sane enough to get it done and insane enough to do it". He didn't get the job by some open application process, he was literally chosen by the big international conspiracy behind the curtain pulling all the important strings, and as far as they were concerned their star scientist had him locked down hard, he had no other loyalties that could bother them, and just about no one would notice if they had to disappear him. Going through his entire CV and career path would also bog down the episode like no tomorrow, so don't take the absence of evidence as hard evidence of absence here.

I suppose that's satisfactory. Though I doubt he had any notable qualifications to speak of since he was more or less introduced by Fuyutsuki as a complete deadbeat loser before meeting Yui.

On one hand, that tells you what Fuyutsuki knew and thought about him, and on the other hand, "before meeting Yui" is a pretty important qualifier. You are talking about a woman who choose "that is no dead which can eternal lie"-divinity over her humanity, who activated an Eva unit on pure "mama bear ANGRY" a few times, and who managed to largely outmanoeuvre Seele in the end despite having been functionally dead for around a decade at that point.

He was the right choice and got the job done. Maybe not exactly as expected, but he made it work with almost zero probability of success while working with moody women and retarded children. Besides, a bunch of dumb-ass paperwork given by even bigger dumb-ass' does not equal proof of competency.

Gendo got the job done, but why didn't the fact that he was such a good schemer tip off Seele about how he may not be 100% loyal to them? One of the committee members even mentions that Gendo's specialty is "hiding the truth", yet they only start actively supervising Gendo's actions after the thirteenth angel if not later.
Also it's reductive to assume all degrees are just dumbass paperwork, in most of the developed world they still function as a guarantee of a certain level of competence
