Agreed, I'd love a healthy girl/guy relationship in a current magical girl series, but it's always bait/goes all dark whether it's f/m or f/f. It's really odd.

I basically consider to be canon, it's the most logical conclusion but japanese media just loves it when things end on a bittersweet note, I think there was even a term for it but it escapes me right now.
It's great, but episodes 12 and 13 are the absolute best of the show. Princess Tutu however has the special distinction of getting two of the best endings in anime. When most anime series can't even get one good ending.
Pretty sure the point of the ending was the whole shoujo "he accepted her for what she is" thing. In other words, he didn't need her to be a real girl. He likes her even as a duck. And she was always putting on on act as either a girl or Princess Tutu. She gets to drop that at the end.
Of course, in reality, that wouldn't work. But this is a fantasy story where humans and animals live together.

But we see them at the end, and they kind wonder if they are missing someone, so that means they were not part of the story

That also. Though what I meant is; while it isn't "canon" that her writes her back into a girl I think we can safely assume that it's implied to be plausible, they just chose to end on that specific not for those aforementioned reasons. Kinda like when shows end on
