The thing that usually annoys people about couples is prolonged drama. If a couple only gets little screentime, the author usually only puts enough moments to let readers know they're a couple, and those tend to be sweet.

This. Main couple is always either pointless drama if it's a romance to pad things out, or it's only touched on once in a blue moon to pad things out.
The side couple develops naturally because most of the time if you took all their screentime, you'd get a normal story of a boy and girl meeting, realizing they gel with each other, and hooking up.

They get less screentime so there's no need to draw it out by adding contrived misunderstandings/overt will-they-wont-they shit, or crappy one note love """"rivals"""

They end up just feeling a lot more pure and simple.

this is a very common troupe. Even in the west you can see that the side couple is vastly superior then the main couple. From Shakespeare to oscar wilde this is a troupe often employed to make fun of cheesy romantic parings.
