I think the author simply started "part 2" as he wasnt going anywhere and Genshiken was his more popular work or he was pressured into doing it.
I mean, its like a entirely different series as Genshiken original end made sense, they graduate and go their own way and its not a particular downer or uplifting ending that suited the more "grounded" approach, then part 2 is a Fujo circle with BL doujins, Madarame got dragged into a weird harem and there was that trap crap, I dropped like 10-15 chapters in because I wasnt fucking interested in dragging Madarame into some weird romcom with a trap.
Considering how Genshiken used to be one of those recommend readings and how part 2 discussion just frizzled and die, the whole thing simply ... isnt the same.

It's true, reading the sequel and Spotted Flowers certainly gives you that feeling of disappointment and disillusion caused by a story slowly becoming shittier and shittier that all fans need to experience.
