That's not what you said. You said the manga readers are the core group and so having the story be nonsensical is fine, since that small group of manga readers will understand what's going on.
However, that's not why anime is produced. It's made to sell manga and merch. Not only are animeonlys a far bigger audience, especially if you include non-Japs, but since they haven't bought any manga/merch before, their upside is higher than manga readers.
