You are half right. While it's true that Gainax was founded by people that were otaku, modern Anno and the Anno that made EVA were against that type of mindset and people. But these days he came to the conclusion you can't change those types of people and prefers to do just entertainment these days.
He is like a Miyazaki that managed to cope with the modern situation of the industry and not get bitter about it.

Anno only dislike a certain type of otaku, the autistic kind that only looks inwards in the industry and never want to change.
He said his favorite character was Asuka because she was cute. There is an interview of him explaining how by having Rei and Asuka they can get most of the fans because they embody what people like in anime girls, like being upbeat or quiet, or having long or short hair.
His wife made a manga about how much of an otaku he was.
He made a live action Cutie Honey which is entirely otaku indulgence.
