Mikoto and Misaki don't consider Touma invincible. Mikoto has come across him in OT16 where he could barely stand but still had to fight or NT13 where HP was much stronger than her. She put Touma on a pedestal because she felt she won't ever be able to keep up with him. It's why GT2's ending could lead to major progression. Ever since the starting of the series she has always stated that Touma was a level above her and he could do what she could never manage. NT13 just made it worse, she knows Touma isn't invincible and needs help but she won't be able to provide that help because she's not on his level. The stage in which he fights is well beyond her reach, like that train station analogy in the novels and that assumption is what she has finally broken out of.

An issue Mikoto has and will probably continue to have is that she wants to be able to throw hands with anything Touma can. That's just fundamentally not going to happen. Zoo excluded, Touma knows that he can't just run into a fight with a saint and will instead provide back up to someone that can. She needs to know when she can be an Accel and when she has to be an Index.

To be fair she asked Misaki to control a more useful esper than her at the end of GT2 and all she was doing was buying time. Though to be honest her motivation seemed somewhat different, she isn't talking about going on his stage anymore. She just wants power to protect people dear to her, that feels like it'll lead to a fundamental change to how she approaches battles.

She tracked Touma's phone but not until she saw him in NT21 if I'm not misremembering. Misaki even said it was ridiculous to travel to the other side of the globe to fight for a family member. Mikoto also wanted to get the AAA fixed and probably would have travelled back if not for seeing Touma out of coincidence.
