Anyways, there's some absolutely wonderful subtle foreshadowing done throughout the Kara no Kyoukai movies but particularly in Paradox Spiral (the fifth one) which depicts already what's actually happening without spoiling anything.

The abundance of flowers motiefs itself isn't subtle but the uses of them in the scenes are tasteful and subtle. I do like it when authors put in the effort to add stuff like these in their works, it means they're at least thinking about their prose more than people would give them credit for.

Anyways with Hunter x Hunter, there's quite a few neat references to real world impactful images and the way they're used in the manga adds to the atmosphere of the scenes they're featured in.

I like SAO and all OP but I don't pretend there's anything subtle about it.

Instead of the flower language, I prefer the literature references in SAO. Most of them aren't that subtle but it adds a little bit of layer behind an otherwise straightforward series.
Like Kayaba's IGN being Heathcliff being a reference to Wuthering Heights and being a destructive anti-hero that brought upon suffering to everyone around him so he can achieve his dream.
Or Fairy Dance being a reference to A Midsummer Night's Dream

Ars Goetia references are kind of overdone in LNs but I do like that too.
