It can be seen in either aspect depending on whoever is writing. In most manga a tan signifies a physical character trait that shows that the character is very adventurous, does sports, or just goes outside very often meaning that they may be a tomboy or are very outgoing. Besides Nagatoro I think the most famous tanned girl is Kagura from Azumanga Daioh and both fit that description quite well.
