That one user pointed out the STALKER imagery in Madoka magica, was pretty good, dont have the scene on hand
and when I say STALKER imagery, no, I don't mean homura stalking madoka, I mean a homage to this scene in STALKER, a film that also handles desire and the desolation it brings
I remember making a thread a few years back trying to talk about biblical imagery in JoJo and making parallels between Jonathan and Christ but the thread ended being a shit flinging fag fest.
Even today the best uses of symbolism in anime is probably just every scene in Evangelion. FLCL also has a lot of really good symbolism.

haven't seen the show in years but I can immediately recall that there was a heavy hand motif in the show, hands being the ways we immediately interact with the world, a major theme in the show. A quick google search for 'evangelion hands' shows this.

Anime has a habbit of naming philosophers and other blatant shit. You don't see a lot of subtle symbolism at all.
There's also the open/close motion shinji does with his hand repeatedly throughout the series
