"Yashahime: Princess Half-Demon" script writer Katsuyuki Sumisawa revealed why he picked the idea of 03 protagonists. He was told by 'Shounan Bakusouzoku' author Satoshi Yoshida that the number of protagonists an odd number (3 or 5) is better to unfold the story.
Sumisawa then recalled some successful works he participated in "Dragon Ball Z", "Sailor Moon" and "New Mobile Suit Gundam W" are all odd protagonists.
After Kagome's return, the Bone-Eater's Well was closed, so in order to integrate "time travel" element, they picked Takahashi-sensei's setting of "the well is made from Sacred Tree's wood" in the first movie. That's not in the manga tho, so they discussed with her several times.

The two daughters setting was picked because if there's only one, the staff will spoil the character, and the two can stand against each other naturally to unfold the story. However, to avoid repeating siblings with age differences (Sessho-Inu), the idea of twins is adopted.
From the beginning, it's considered the protagonist were sons, but it'd be meaningless that a story of "sons working hard to surpass their father" which has already been told in "Inuyasha", so this time it's naturally set to be a girl-leading story.
Hopefully we get another translation that clears up more things as well
