Pokemon used to be pretty close to the "it's like regular Earth and Pokemon are more animals in it". It also used to be significantly more obviously Japanese
To be fair, it's probably because regions after Gen 3 are based on other locations in the world rather than "This part of Japan". But I'm not Pokemon Anime expert.
They used to be specified as distinct from animals. It was a gradual retcon.

It's weird to me how much christianity took hold in Japan. They had their own religions and were very isolationist. They even banned it at one point. But somehow that dumb religion still gained some traction there. They weren't invaded and it's not like people immigrated and mixed the cultures either.

Originally, Pokemon took more or less in a modified "modern Earth", hence why the region was called "Kanto". You can see shades of this here and there, such as the Moon Landing exhibit in the Pewter City Museum, or Lt. Surge being from America. Pokemon were distict from ordinary animals, but ordinary animals did exist and the anime more or less reflected this.
However, over time, this concept became phased out. Starting from as early as Gen II, references to real-world animals became suddenly and greatly diminished. Despite Kanto more or less being analogous with the real life Kanto in Japan and named appropriately, the neighboring Johto region does not share its name with the Kansai region upon which it's based. Subsequently, references to real-world animals are almost non-existent now, with most of such references being limited to holdovers from Gen 1.
Fact of the matter is the devs had vastly different ideas as to what kind of world the Pokemon world was like when they made Red and Green, and those ideas have been completely tossed aside in the modern day.

It's one of the few I haven't played and I always forget it's region. I really like the starters too but I just never picked it up.
The way it happened from what I recall is that someone it power liked Christianity and also saw it as a means to fuel his own political agenda, so he tried to spread it across Japan whilst condemning all other religions. But then a power shift occurred (as it often did) and Christians were persecuted and slaughtered en masse. But as we've seen throughout history, Christianity is infamously difficult to stamp out, so there's a fairly large and dedicated sect of Christians in Japan. It doesn't really seem to hold a candle to Buddhism and Shinto, but while many Japanese people more or less identify as Buddhist or Shinto, they seem to be incredibly casual about it.
Originally, when there were only 150 Pokemon (a very exact and small number), it MIGHT have been possible for them to live alongside normal animals. But as they added more and more Pokemon to the Pokedex, that pretty much became impossible. There's no fucking way normal animals would be able to compete with Pokemon in the food chain. Any "normal" animals would have been driven to extinction a long-ass time ago.
