Misaka Mikoto tries to find explanation for everything from a scientific viewpoint and what doesn't fit into that limited perspective she doesn't readily acknowledge as something supernatural. At a fundamental level, she doesn't believe in unscientific phenomena. She tries to rationalise unexplainable occurrences as something in relation to esper abilities. In a deeper sense it's to preserve her current world-view, almost like a desire to hold on to the status quo. To not pay much heed to the unfamiliar, like having an inherent fear of the unknown. Due to the strange incidents in WW3 and Hawaii she knws and understands that some unexplainable phenomena do exist but even after seeing them she wouldn't readily identify them as "the occult". Aside from this, it's fair that she never really got a proper & thorough explanation for magic like the three heroes(and Umidori eavesdropping) got in NT2, but she's also heavily stubborn despite having come across visual evidence so many times.

I think Accelerator and Misaka's interactions in NT3 more or less spell out their current relationship.

They each blame the other for what happened, while also blaming themselves, and consider ensuring the well-being of the remaining Sisters to be their obligation. They don't like each other, and probably never will, but understand that they're on the same page when it comes to the remaining Misaka clones, and that enables them to work together, albeit begrudgingly, when the situation calls for it.

So long as they understand that they're working towards the same ends (even if neither is fully aware of the other's circumstances. They basically stay away from each other.

It could change in GT, Accel is thinking of making the sister's experiment public. Thinks could change in the future once the whole Anna thing dies down.
