Personally I just found it super refreshing that they didn't go with an "UNDERSTANDENING" ending where we got along with the Hideauze. Was nice to see them have some principles for mankinds future and not wimp out. No peace, only elimination.

Did you... watch the ending of the show? Ledo is literally trying to figure out how to communicate with the Hideauze on Earth. The Space factions will probably be fighting each other in a war of mutual extermination until the end of time, but on Earth Gargantia's survival strategy (which Chamber spells out for anyone in the audience who is not following along: its co-existence) is viable. The "whalesquid" and humans already live in proximity to each other with only occasional conflicts.
The OVA spells it out even further: Ledo feels like he has to find a way to bring peace between the humans and Hideauze, because he's the only one who actually knows what the fuck is going on. If he dies, the knowledge of what the big picture is with the space war dies with him, no one on Gargantia is capable of understanding it because they haven't seen it. The scale is too big for them to imagine. And no one is space is even trying to come up with an answer that isn't just being the best at genocide, a plan that *isn't working*. So Ledo feels this tremendous pressure to find a way out of this shit situation before he dies, because this chance might never come again.
Ledo really, really wants to go with an UNDERSTANDING ending. He just has no fucking idea how to do that yet. He hasn't found the answer.

The cult arc is a bit heavy-handed, but its necessary. Ledo needs a chance to outright reject the Alliance and its philosophy, rather than just being stranded and not ever having a say in the matter, but he needs to do it by proxy because if the actual alliance were to be in the picture there is no fucking way anything he does matters. Chamber isn't a super-robot, if Ledo has to fight even a single squad of other machine calibers, he's going to fucking lose.
The cult brings a bit of the Alliance to him in a way that allows both Ledo and Gargantia to be relevant instead of immediately destroyed.
