Basically the last few volumes were rushed. Yotsuba winning wasn't really bad as much as the way she won sucked. The manga then went into useless overtime and did some meta-commentary sort of stuff on harem that fell flat.
The "mystery" element took away from the romantic development since Negi tried too hard to make it seem like everyone had an even chance, so Yotsuba ended up winning with no reasonable explanation of why the protagonist fell for her and the least amount of interactions with the protagonist of any heroine. Then the mystery element itself was thrown out the window after the fact when the "detective reveal" came down to a flashback that made no sense to anyone.
Yotsuba herself is pretty tops though.
