Because she's the most interesting and multifaceted character in the story, and having a hard life you can't escape from doesn't make someone a whore or useless (humans aren't tools meant to be "used" anyway, they're just people searching for happiness). Not to mention she kills all the main villains when she goes nuclear and is the whole reason Shirou can finally abandon his mentally ill heroic spirit life and have a normal family. The puppet thing is irrelevant since Touko's puppets are the same as human bodies, and it's just meant to be symbolic.

Watch the movies instead. The VN is full of unreliable narration for the sake of forced tension and moral ambiguity, so she comes off as worse than she really is until you reread the route with the answers in hand.
