I think Mari's role is obvious if you look at the meta narrative.
1-the "plot" of Evangelion was never important. It was always the characters and how they interacted. As such, Mari's origins are purposefully vague and UNIMPORTANT.
2-It's a story about embracing reality and not indulging in fantasy too much. Mari is the distilled essence of everything we think is badass and waifu-bait (on that end of the spectrum). She's supposed to be the symbol of everything Evangelion accidentally created when people misinterpreted the original series' meaning.

Mari is only there to disrupt viewers expectations, same way 3.0 went full rian johnson. There's no in story why about her presence, she's only in the movies to help Anno fuck up what people think NGE is.
