Eren gave them the freedom to try to stop him so either she will stop and kill him or die following/protecting him, in any case it would be her decision, so in theory Eren gave her the freedom to follow him despite everything, in the end that's her decision, I would rather to go with the former really but to be honest I expect the latter based on what I've seen until now.

Everything to me start making sense, why Eren wanted to push her away and was specifically harsher with her has to be with the memory he saw, a memory that he hasn't lived yet, therefore it's implied that it will either happen in the middle of the rumbling or after it, Eren tried to push her away because he knows Mikasa doesn't follow him as a slave but as his friend/family(or something else if you think so) Eren in 112 is trying to take away the freedom of Mikasa by lying about her attachment to him, to make her believe that it was futile to keep following him, but Eren knew that wouldn't stop Mikasa, he tried to get rid of the scarf and yet it doesn't matter what he did, Mikasa would have followed him either way.

There are enough dialogues in the manga(i'm too lazy to link all of them now) pointing towards 1 direction, the "freedom" in AoT world, it's not something humans(Eldians in particularly) are gifted from the simple fact of being born, the freedom in this world is something you gain, you must fight for it, and in every fight, there are the winners and losers, "you can't win if you don't fight", freedom is not always something positive, it's something that comes out as obligatory because it's natural from us to have it, but for Eldians it's not and that's why Eren is fighting, to gain his freedom in this world and if the world doesn't let him, he will take the freedom from it.

Preventing them from using their titan powers and removing that power altogether is probably a different thing. The former requires the active intervention of the Founder to suppress their ability while removing the power altogether means it's gone forever. We saw that Eren unhardened everything in an instant, including Reiner's armor, but his armor was back when they attacked the port. This is because Eren wasn't actively suppressing Reiner's hardening ability like he did when he destroyed the Walls. We have no idea what removing the power of the titans forever and freeing Ymir entails and it's likely not something the Founder can just make happen like Eren unhardened everything. Amassing all of the 9 back into one person is one theory but it's all speculation.
