It's being a while so the details are escaping me but they all did a puzzle as a first step on some battle royale kind of shit and when they finished the whole thing, Zenkichi was still on the first puzzle that they effortlessly solved.

What was Medaka's problem?

The series itself was trying to write Zenkichi out of the story by introducing a bunch of new, more interesting characters who went on a fun adventure with Medaka, while portraying him as a stubborn fool to justify kicking him out. It was the scene that kicked off the arc where Zenichi tries to defeat Medaka by changing the genre of the manga.

It always amazed me how Akune was really not normal.

I blame Zen more. Medaka does not have full grasp of human emotions.

Zenkichi, however, was the one to realise that he fucked up first and Medaka needed him to drag it out of her.

Try picking it up again, but read it with the mindset that it's making fun of shonenshit. The jarring genre changes at the beginning will make a lot more sense, especially if you've ever read something like Hitman Reborn that's guilty of making a forced transition from a comedy to an action series.

Not for real. Only in the meta-narrative that arc had, where he realized he was being phased out of the story and Ajimu had to help him prevent it.

I wanted to read this series just because I hear that Medaka became one of the most powerful characters in fiction by the end of it and I wanted to see this transition. is this true or I got memed?

It's written by the guy who wrote Bakemonogatari. He's a cheeky cunt and absolutely just wanted to see if he could make the most bullshit Jump protagonist ever. She's got literal plot armor as an in-universe ability and later starts developing counters for things that can counter plot armor (At one point someone comes up with the idea to defeat her by gaining an ability that strips plot contrivances out of the story, but she finds a way to counter that in the next arc).

Both Zen and Medaka handled the situation poorly, but Zenkichi losing his composure was interesting and it leading to him butting heads with Medaka was great. The threads back then were awesome too.

It goes to shit IMMEDIATELY once the Anshin cadets enter the story. Both times I've read this manga, my interest dips at the midway mark; which is pretty much dead on when they get introduced.
