There's a newborn baby. That's obviously Historia's baby.
Historia's story about the farmer doesn't make sense unless it's a coverup and Eren's the father.
Eren and Historia's conversation seems to entirely discount the possibility of using a child for a plan.
The only possibility that remains is that Eren and Historia had a child out of love and desire to start a family and that it's Eren and his child in the final panel.
